I've noticed a bunch of minor league teams that are understrength, leading to some pretty lopsided games and records. While minor league stats don't matter much, playing every day with an incomplete roster is begging for injuries. It seems silly to expose your best pitching prospects in AAA to injuries because you don't have enough bullpen arms. I'd much rather have a bunch of 1/2 star guys sit on the bench all season - it doesn't cost anything.
If you don't want to bother with micromanaging the minor leagues, I suggest letting the AI take over. From the player home screen, go to Team Control Settings (or Control and Auto-Play Settings, depending on which menu you look at). Right at the bottom are three fields you want to change over to AI control:
Minor League Free Agent Signings & Releases Minor League Promotions & Demotions Minor League Lineups/Depth Charts/Pitching Staffs
If you want to ensure that certain players are on specific rosters, under each player's transaction tab there is an option to "Disable AI Promotion/Demotion." I use this for every player I consider a prospect - I want them playing at the level that I think will most help their development.
If you want to ensure a player starts - especially at a specific position - then from the Player Strategy page you can use the "Force Start/Use at Position" dropdown to override the AI's default choice.
Once you've got your most important minor league players where you want them, go to the Rosters & Transactions tab on your team home screen. From the available actions dropdown, select "Ask AI to set up complete minor league system."
